If I take a bus from Bangkok to Phnom Penh, will it stop at one of the checkpoints that accepts e-Visas? What is my best bet for getting my visa to Cambodia, if I want to take the bus from BKK to Phnom Penh?

I'd strongly advise not doing a through trip as they're invariably scams. See this story for more information.

Sorry, hit the enter key too fast! But yes, the main crossing (Poipet) accepts evisas and visa on arrival is also available.

Well, the bus company I was looking at was one I found on this website. I know Poipet accepts visas, but I'm concerned a straight through bus won't stop long enough. I suppose I could just stay in Poipet if I needed to. Anybody been to Trat, Thailand? I may just go all the way south and cross there.

The buses don't go through -- you change buses at the border. Which is the bus company?

Well the ones this site mentions under transportation to Phnom Penh are, Capital Open Tours and Phnom Penh Sorya Transport Company.
