Any help will be much appreciated!
I am currently in the Philippines, and entered here on a Canadian passport. I have to exit Manila on the same passport. Correct?
Now, I have also just applied and received my Thai passport, so I will be leaving the Philippines without any exit stamps on my Thai passport.
Can I just enter Thailand easily with my Thai passport? Even if it has no record of where I came from?

You should be able to exit the Philippines on your Canadian passport, and enter Thailand on your Thai passport without problems. But just have both passports handy in case they ask.
However, if in doubt, do as MM says and check with Thai immigration.
