To visit the far south islands like ko lipe, would it make sense to fly to Hat Yai even though it seems to be on the opposite coast, or would it make more sense to fly to Trang or Krabi?

Unless you really want to see Had Yai and the area around it, then it wouldn't make sense to fly there if you plan to go to Lipe. That is, unless it's a lot less expensive to fly to Had Yai. But then you have to take the time and $ to get to the other coast into consideration.
Better to fly to Satun, not Trang. Fly to Trang if you want to go to Sukon, Libong, Kradan, Muk, or Ngai, etc.

Any travel agency would be able to tell you. I would have thought that Bangkok Air, or Thai Airlines would have flown there, but apparently not. Best to go to an agency and just tell them that you want to fly to Satun.
If you're on a time budget, flying is the way to go. If not, take the train. It's a great trip to Had Yai. From there you can easily take a bus to the other coast.

As far as I know Satun doesn't have a functioning airport -- in which case Trang is a better bet -- however, there are more flights a day to Hat Yai... so it depends on your scheduling.
Both Hat Yai and Trang have efficient transport links to Satun.

Ooops! True. Satun has a tiny airport (a strip) with no direct flights from Bangkok. The closest airport is Had Yai. Sorry for that.
