I have done a bit of research, but can anyone recommend the best way to do this?
We only have limited time as we are on a 3 week holiday, so would like a scenic, but fairly quick journey.

The main ways to go are:
1) Direct bus between the two -- this is the least scenic fastest way.
2) Bus to Chau Doc then fast or slow boat upriver to Phnom Penh. You'll need to allow for an overnight stay in Chau Doc.
3) Organised tour from HCM to Phnom Penh. There's endless varieties on this all on offer from agents in Saigon - everything from one day trips to weeklong exploratory trips taking in a lot of the Delta.
