Yes. Occasional theft happens, but mostly train travel in Thailand is very uneventful. Many travellers inexplicably decide to get roaring drunk on the trains. This isn't a great way to protect yourself from being robbed and/or falling out a train door. (The carriage doors are often open during the trip and smokers sit on the steps.)
We've travelled all over the country by train and aside from one level crossing collision with a car we've no complaints whatsoever about the train system. Many people complain about the food, but it's not bad at all -- it is a tad overpriced though.
If you are on a sleeper train it is a good idea to keep your valuables with you at all times and lock your pack to a metal upright (with a padlock or bike chain) -- just to keep those wandering hands at bay.
