My advice is to check out the Itineraries section on Travelfish. Just scroll up to the top, and look through the suggested options for the places you want to visit.
My other advice is to limit your trip to only one or no more than two countries for the three weeks. Otherwise, you'll turn your holiday into a non-stop endurance contest tour of southeast Asia's airports and bus stations. If this is a first trip to Asia, I'd recommend Thailand only or perhaps Thailand with a quick side trip to Siem Reap and Angkor Wat - and even that is pushing it for three weeks.
Once you decide on the (ideally very few) places to visit during your three weeks, it is an easy task to look through the listings for each place and pick guesthouses and places of interest to visit.
If you can, build a bit of flexibility into your trip as well, with a planned easy day at the end of each week to give you a chance to rest, catch up, and enjoy a little down time. I hope that helps. Regards.
