The most likely to find a "guy with a boat" for a private or semi-private trip is either Luang Prabang or Huay Xai, the typical "slow boat" route. Boatloads of tourists go up and down every day with an overnight stop in Pakbeng. You can probably negotiate a private boat for 2 days by charter but it will cost around $1000 and won't include overnight accommodation. Or for a semi-private option contact http://www.nagiofmekong.com they operate per-demand and can probably accommodate your request much cheaper than a private charter.

In recent years my (travel agent) wife has chartered slow boats for groups of foreign students (10-20pax) from Huay Xai to Luang Prabang. About five years ago it cost THB20,000 and two years ago it was THB30,000 so at current rates that's more like $USD850 (but again that was 2 years ago). It will probably cost you more if you try to contact the boatman directly.

Hi, in Southern Laos there are various types of boat trips to take up. The Vat Phou Cruise is a 3 day adventure on a floating hotel. The accommodations are quite nice.

Or go for a simpler boat ride and you still get the same amazing sunset view on the Mekong River.
