Maumere's airport is to the east of town, a five-minute bemo ride from downtown. Flights include daily connections to Denpasar (Bali) and Kupang. Bemos and taxis will charge 50,000 rupiah from the airport into down. There is a 10,000 rupiah departure tax.
Maumere has two bus stations, one to the west which handles departures and arrivals from a Moni/Ende direction and the other eastern terminal handles departures to the east such as Larantuka. In practice, on arrival you may well be taken into town or even dropped at your property. Bemos in all directions will leave when full (early morning best) and if you're planning on using a Travel, have your accommodation sort it out for you so they'll pick you up at your hotel or guesthouse, or head over to Jalan Gajah Mada where they park.
If you're heading out to Ankermi or Lena, the Larantuka bus may be oddly unwilling to take you, in which case you'll need to take an ojek or bemo. We paid 50,000 rupiah for the 45-minute ride from Maumere to Ankermi -- we'd expect it to be the same from Lena. A chartered bemo should cost 120,000 to 150,000 rupiah
Sample fares include: bus from Maumere to Moni 70,000 rupiah, taking around four hours, departing well into the afternoon (when full). Larantuka departures from Maumere leave in the early morning (06:00-09:00ish) and cost 70,000 rupiah.
There is a Pelni connection from Maumere to Kupang. Check with Pelni or your hotel for a current schedule.
